So what effect does the mastery have on the overall success of the mission? Or rather, how important is it in the long run?

The higher mastery you have, the more $ & xp you'll gain for that mission. Also, when you go up a mastery level, there will be higher requirements. ie: need more mob & more weapons to complete the mission
